there was this guy (a doctor) that kept flirting with me but i was too shy so i really didn't flirt back. i like the guy, but i was just too shy to flirt with him infront of my aunt. but all the obvious signs were there, (smiling, asking questions about me, lots of eye contact) so i wrote him a thank you e-mail, which was a little playful and not really flirtatious and since it was a thank you note he said he "appreciated it". i want to know if he was just flirting or did he like me a bit, because this flirting kept going on from time to time on several occassions throughout the day, by the end he told me that he would "see me later." there was a time when he told the nurse for me to go out and talk to him about something but i didn't go because i was too nervous. if he was flilrtatious that day why wasn't he that flirtatious in the e-mail?

Were you just a patient? Perhaps you were mistaking his actions if you were a patient. Doctors are supposed to be friendly and concerned, and its their job to ask questions, and they make eye contact to get the facts straight. Most doctors aren't like the ones you see on all the stupid tv shows nowadays, wanting to do all the hot females that come in the hospital. Most doctors are just being professional and getting all the info they can on their patients to help the best they can. I doubt he was flirting, he was probably being friendly. Being a doctor is a stressful job filled with dealing with people with problems, so smiling and being friendly is one way to cope with the stress of his job.
Is there any chance you will see him again? I mean if you have an illness where you need to make frequent hospital trips, you might see him again and be able to know for sure, but don't become a freaky hypochondriac and pretend (or even believe) you are sick all the time so you can stalk him, that usually never ends well. If you won't see him again, just move on, it doesn't matter. If you are seeing him again, you might be able to tell what his intent was.
But personally I think you thought he was hot and saw what you wanted to. I would put large sums of money on the bet that he was just doing his job and being friendly.
